Workshopof the 2nd edition the Single Cell Conference of Nantes:
“Deciphering single cell interactions in health and disease”.
The workshop will take place on the afternoon of October 8, 2025 -14h-17h.
A hands-on training in Bioinformatics « Analysis of Single Cell data: introduction to spatial data analysis » is proposed on the afternoon of the second day.
This workshop aims to give researchers a clear view of the process to analyse spatial omics.
The course will cover essential topics to plan and prepare a workflow for spatial data, including pre-processing techniques and quality control. By analysing toy datasets, participants will be equipped with the knowledge and skills to plan and prepare a workflow to analyse spatial data.
Only 20 participants with a clear objective to analyse spatial data will be selected.
A participation fee of 50€ is aked for the workshop (in addition to the conference registration).

The venue will be confirmed soon, likely in the Bias building of the Nantes University (Nantes city center).

Part 1: Data generation and quality checks with examples datasets
- Overview of available technologies
- Understanding data generation and possible artefacts
- Quality controls & segmentation
Part 2: Analyses of datasets in spatial proteomics and transcriptomics
- Presentation of the example dataset
- Quick scRNAseq-like and multiplex proteomics pipelines on the spatial dataset
- Neighbourhood and spatial analysis of defined cell populations
